Extracting cell level data from Columbus
Generating cell level results:
The image analysis script does not generate the single cell data by default, you need to include the following settings in the building block analysis script:
- In the Define Results building block, click on Object Results and specify to save ALL. Results per object are saved to the database.
All object properties which are calculated by the building blocks (e.g. Calculate Intensity Properties, Calculate Morphology Properties) are saved to the database.
- Save the analysis script.
- Run a Batch Analysis.
Visualizing cell level results via the Columbus interface
- Once the Batch Analysis is complete, select the Secondary Analysis view option from the hompage.
- Select the Results file in the data tree.
- In the Secondary Navigation, select one or more readout parameters.
- A heatmap will be displayed for each parameter.
- Click on a well in the heatmap to view the image.
- This will create a Population tab in the table view.
- Click on the Population tab to view the single cell data.
To view/retrieve single cell level data, Copy/Paste the results from the table into Excel or click on the 'download' link associated with the relevant results table
Exporting cell level results
1) Select the Export option from the Columbus home page and export the results as .txt for use in Excel/Spotfire/HCP. Other export options are available. This will create, by default, one file per well and one file which contains the well averages.
